It's not a Tokyo recommendation, but you should search for Hakone. It is 1 hour from Tokyo, has great onsens, and you will be a little bit away from a giant metropolis.

Nakameguro has a nice little river with cute cafes like Onibus. Shimokitazawa is also cool to walk around.
